If Linux is the only OS then you can use the full 40Gb provided you are booting off another drive (alternatively a Linux boot floppy disk should do it). _Remove_ the hard drive entry form the CMOS settings (ie Go in to the BIOS and tell it that there is no drive installed on the IDE channel).

I'm not sure what "bad things" you've heard but all hard drive MFG's will have batches of bad drives occasionally. Especially the cheap IDE drives. The only experience I've You won't have any problems with installing to large drives. Just make sure to get a good SCSI controller. I like Adaptec, others don't.
